we had been having a number of problems upgrading from j 2.5.x to j.3.1.x with seblod installed 3.0.x and was inconsistent errors.
eg server 500 error and no pages displayed in front end
upgrading to j 3.1.1 with s3.1.1 these errors appear to have been solved with upgrade.

when upgrading from j3 beta and s3x have had issues in order of upgrade on couple of websites.
if order upgrade is joomla to 3.1.1 then seblod 3.1.1 getting errors and table errors - front end site not working
database table fix does not repair issues.
if order of upgrade is seblod 3.1.1 then joomla 3.1.1 no errors
this is mainly for comment in case someone else has similar problem, as we restore to previous state until can get successful update, which we finally got, so far.

I'm not really sure what kind of issue you are having, because you did not give details, but if the problem is related to database tables, I recommend you to try the database fix option that Joomla has. There are people reporting that using this feature, solved their update problems...
